You are probably trying to build within the source-tree. RTEMS requires a separate build directory. I.e. if the sources are located at /usr/local/src/rtems-4.6.0, use something similar to this to configure RTEMS:

cd somewhere
mkdir build
cd build
/usr/local/src/rtems-4.6.0/configure [options]
